Approximate Price for Repairing a 1999 Civic 5spd transmission?

Obviously hard to give an exact quote, but i just need a ball park.

trying to figure out if i wanna buy an EK w/ some tranny noises when accelerating

Standard tranny rebuilds can be anywhere from $400+ and I've seen some in the $3000 range depending on any number of variables and modifications.
What kind of noise? Are you sure its the tranny making the noise? Is the tranny still in the car? Has the oil been changed in it? etc etc

Why would you bother repairing the transmission when there are so many used ones available for cheap?

I think it depends on what are you going to do to the car. If it is a hobby not a DD.. then it comes down to price. Civic rebuild kits are cheap and plentiful, you can always rebuild it yourself. The tool that one probably don't have in a typical garage is a press but press is so cheap these days.

Cars in the 90s are not very complicated.. and the tolerances are not very small (vs today).

PM me for a ballpark price. We are experienced and can offer you MFactory performance gears if you would like to mod the ratios while you are at it. Usually noise is just bearing replacement and not too expensive.
