I have an Asus A8N-SLI Deluxe which takes S939 cpus. I've got an AMD 3500+ 64-bit cpu in there now, but it's pretty slow. There's a 4600+ x2 cpu for sale, and I was wondering if I can just drop it in with no problems?

Check if it's indeed Socket 939 and not AM2, if not, it should be fine.
See if you can pick up an older FX chip for cheap! :D

Will the OS get affected if you change processors? Drivers, updates, etc.?

Minor processor change is usually fine (i.e. change from a Brisbane x2 3800+ to a Brisbane x2 4600+)
A change in core architecture might trigger some drivers issue and you might also need to re-validate window.
Check the CPU socket you are going to buy, most stores that still sell x2 CPU are AM2 socket. S939 is longggg gone

no, if it's exactly the same motherboard but only processor upgrade, it will not affect the OS.

you're going to need to download a dual-core optimizer from amd though
