You can't technically "fill" carbon fiber. You're better off just running the pins (if that's what the holes are from.)
You can try to color match with some sort of CF overlay and resin, but it may end up looking worse than the original holes.

^Oops, I thought it was a hood, not a trunk.
Try a spot maybe underneath the and to the side of the trunk to see if it matches.. but its just hard to match because of the CF pattern. I guess it'll only be up close that you'll notice it..
