You sure there isn't a mod you can do to add auto headlights? I think the homelink might be more difficult but again I would assume you would need an module and need it coded for both the auto lights and homelink. Maybe someone that's more familiar with e46's can chime in.

For the garage opener, i think u could buy the mirror and do a retrofit. I'm not sure though. I think 2003.5 to 2006 should be the same? I had a 04 before and it has auto headlights.

Looks like $150 in used parts can retrofit the light sensor, and I'd need a shop to code it. Not too bad.
