Off the top of my head:

The Viridi-Anne
Julius
Diet Butcher Slim Skin
Comme des garcons
Lad Musician
Yohji Yamamoto
Number(N)ine
Undercover
Junya Watanabe

These aren't Japanese brands per se, but the same crowd may be interested in:

Martin Margiela
Ann Demeulemeester
Rick Owens
Raf Simons
Dries van Noten
Dior Homme

Wings and Horns. Local company whose main designer lived in Japan for I believe 7 years and his pieces have been inspired by Japan's fashion. I love the attention to detail and construction of this brand.

Well obviously not, but the op asked for Japanese brands YOU know. So I just pointed out the ones I knew.

+1 for Sex Pot ReVeNGe. Also, Vivienne Westwood if you're into the VK/punk style.

I don't know what their selections are like, but that's off their website.

I remember buying their clothes since the early 90's. Although I have to admit they're not quite as good as they used to be now... Their clothing style changed quite a bit and a lot more pricey (still cheaper than normal standards) than before.
