Places I've personally enjoyed my fondue:
Soma on Main and East 8th Ave. I don't recall but there's maybe one or two choices of fondue. I don't remember exactly but they have an excellent array of wines to choose from. A very laid-back, unpretentious atmosphere complimented by outgoing staff and a choice of tasty West Coast inspired dishes suitable for anybody's palette.
I've also tried Burgoo for fondue. They also have several choices for fondue much like Soma's however, the place gets busy. Good thing is that their menu is slightly bigger than Soma's and a lot more choices for alcohol.

Burgoo has a new mexican cheese fondue that's really thick, served with tortilla chips, but the classic brie fondue is always good

It shut down a month or two ago.
It's now called Eight and a 1/2. I don't know if they serve fondue.
